Yes, I would get them removed for peace of mind. It's not a difficult task. I removed mine from my old E46 330D and E60 530D. Great cars by the way No doubt you'll get bored in this a lot quicker than you would in a Starlet Turbo.
You don't need to take the driveshaft nut out. There's no screw holding the disc on to the hub is there? If not, give the disc a gentle tap with a hammer and it'll come off.
